A powerful second half comeback earned the Saints a semi final place.
The first chance fell to the vistors with Jon Stead breaking clear on the right to shoot clear of the far post.
Ian Flavell tipped over a 20 yard blast from Dan Moyes when St Ives replied, while at the other end Mark Jones played in Danny Barker who was denied byRob Mackney's fine save.
Stones looked the more dangerous and took a 23rd minute lead. Kevin Ainslie's free kick saw Richard Jones win the ball in the air and Chris Pippard bundled home the loose ball.
A goalline clearance denied Dan Cotton a second and Barker's curling cross almost caught out Mackney before a slick Stones move saw Stead tee up Elton Holmes to score a second visting goal with a low shot.
Cotton's 30 yard drive then clipped the top of the home crossbar.
With four minutes of the first half remaining Will Fordham gave St Ives a lifeline, towering above the Blackstones defence to head in Carl Foremans flag kick.
Stones had a let off in first half added time as Dan Newman headed in only to be flagged offside.
St Ives did level a minute past the hour when Flavell parried a Declan Rogers shot and Foreman swept in the equaliser.
The momentum was now with the Saints and Ozie Foster's free kick around the defensive wall gave them the lead after 68 minutes.
Stones forced a series of unproductive corners late on but their challenge was ended a minute into added time as Fordham bundled the ball home after his header from a Rogers cross bounced back off the crossbar.
Deep into added time Matt Bannister's dipping volley almost extended St Ives' advantage.
