Thrapston's Premier Division tenure looks set to end after a single season following this derby defeat by the Doughboys.
Ryan Cherry put the visitors in front ten minutes in, scoring at the second attempt after his initial header from a Mark Redding cross was blocked by home keeper Dan Waters.
Wellingborough took a stranglehold on the game as Redding doubled the lead with a cool finish from inside the box in the first minute of the second half.
A 55th minute Dan Surridge spot kick sealed the Doughboys' second away win of the holiday.
Ben Morgan's 75th minute penalty gave Thrapston a consolation.
