Lynn will host Peterborough Northern Star or Stewarts & Lloyds in the semis after outgunning the Cooks at The Walks.
Jack Defty's thirteenth minute home starter, a header from a Stephen Spriggs cross, was cancelled out by Karl Bates who outpaced the home defence six minutes later.
An unlikely double from defender Ross Watson after 35 and 39 minutes, both from corners. put Lynn in the driving seat.
Alfie Taylor put Cogenhoe back in the game five minutes into the second half, rounding a defender to fire home, but Danny White made it four for the Linnets three minutes before the hour, netting with a great strike from 35 yards.
Robbie Bushell again hauled the Cooks to within one goal after 74 minutes, scoring with a low shot from a corner.
A 77th minute Curtis Avery own goal from a White shot sealed Lynn's place in the last four.
