Two first half goals gave the Doughboys a double over their hosts.
Tom Liversedge was the Wellingborough matchwinner with both goals, scoring after 12 and 24 minutes.
His opener was a twelve yard finish from a corner, his second a header from a right wing delivery.
Boston upped their game after the interval.
Nick Brown replied for the Poachers with eleven minutes remaining. Having won a penalty he was in the right position to slot home after Doughboys keeper Danny Wallis saved Jammal Shahin's spot kick.
