Cogenhoe won at Lincoln Road for the first time in six seasons.
A goalless first half saw young keeper George McClellan defy the home attack with a string of fine saves including a penalty stop from Richard Thompson after Adam Scotcher was fouled. Scotcher and Kevin Ainslie were also denied by the teenage custodian.
Danny Frid gave the visitors a 54th minute lead in their first attack of the second half.
Alfie Taylor added a second for the Cooks two minutes past the hour after the home side surrendered possession cheaply.
