There was a debut defeat for new Millers manager Andy Peaks as the Wakes scored twice in the space of eight second half minutes to return north with maximum points.
A goalless first half saw few chances although Spencer had the ball in the home net only for offside to be given.
Wakes debutant Nathan Stainfield gave Bourne a 55th minute advantage from a deep free kick by Adam Jackson, the defender netting with a let foot volley at the far post.
Substitute Keith Gray scored a second for the Wakes three minutes past the hour mark, breaking clear to round off a flowing move and seal the visitors' victory.
